The screenplay was written by Michael Dougherty and Zach Shields, while Adam Wingard directed the film. Borenstein, Dougherty, and Shields collaborated on the script. In Godzilla vs. Kong, which takes place five years after Godzilla vs. Ghidorah, Godzilla and Kong square battle when Ghidorah goes on a rampage.

A follow-up sequel to the film is now under production.

Godzilla and Kong are the only live Titans on Earth in 2024, five years after Godzilla defeated his alien foe Ghidorah. A storm generated by Ghidorah combined with the storm cell that surrounds Skull Island has caused its climate to become unstable, forcing Monarch to confine Kong inside a dome-shaped facility that simulates the island's environment, with an orphaned young Iwi girl named Jia who is deaf and can communicate with Kong via sign language.

When Jia pays a visit to Kong and offers him a toy, the Titan, knowing that he is stuck within the biodome, discovers this and instantly tosses a tree at him.

Bernie Hayes, an employee of the Apex Cybernetics corporation and the host of the Titan Truth Podcast, a Titan conspiracy theory podcast, exfiltrates information pointing to sinister activities at a Pensacola Apex facility, but just as he is about to finish downloading the files, Godzilla appears and launches an unexpected attack. The remains of the facility include a bizarre piece of technology that resembles a huge robotic eye, which Bernie finds after Godzilla's spree of destruction.

Impressed with Godzilla's ability to save mankind, the populace turned against him following the assault. An adult listener of Bernie's show, Madison Russell, is frightened about the latest Godzilla assault on her school. When she attempts to reason with her widower father Mark (who is also the Monarch's director) about the source of Godzilla's rampage, he ignores all she says, saying merely that animals may change like humans. Soon after, Madison enlists the aid of her closest friend Josh Valentine to uncover the mysteries of Apex and the man behind Godzilla's rampage

Meanwhile, Apex's founder and CEO Walter Simmons recruits Nathan Lind, a former Monarch scientist turned Hollow Earth theorist, to help guide them to the Hollow Earth, an underground world below the Earth and the hidden home to the Titans, in search of a powerful energy source. At first, Nathan is initially hesitant since his brother tried to explore the Hollow Earth, but a strong anti-gravity field inside the tunnel ended up killing him. He finally agrees after Walter reveals that Apex has created and developed Hollow Earth Aerial Vehicles, specialized crafts that are capable of withstanding the gravity field's pressure.

Ilene Andrews, a Monarch anthropological linguist and Jia's adoptive mother, joins Nathan on Skull Island with his plan to utilize Kong as a navigator to direct them to the energy source since Skull Island is no longer able to hold him and enable him to thrive. Ilene first rejects the task, but when Nathan convinces her that this is the only way to end Godzilla's rampage and locate Kong a new home, she agrees.

Nathan, Ilene, Jia, and an Apex crew lead by Walter's daughter Maia board a customized barge with a mildly drugged Kong chained up. That night, Kong gets restless and anxious, but Jia soothes him down by having her and Kong hold fingers in solidarity, while Kong signs the word "home" for Ilene. It's the following day that Ilene tells Nathan how she raised Jia as her own when violent and unpredictable storms killed most of the Iwi and her parents, but Jia was the lone survivor since Kong protected her, leading to their relationship.

As the Titan approaches and assaults the soldiers before capsizing the barge and almost drowning Kong and the others aboard, Jia detects Godzilla's presence via the ship's vibrations. Fortunately, Nathan unlocks Kong's shackles, enabling him to fight Godzilla beneath long enough to swim to the surface and tip the barge back on its head, sparing the passengers from drowning. Kong mounts a neighboring aircraft ship to confront Godzilla, who gets onboard to confront Kong. Before fighter aircraft distract Godzilla long enough for Kong to shove him back into the water, the two Titans trade ferocious punches. Godzilla unleashes his atomic breath from under the carrier, but Kong leaps off to avoid the impact, only for Godzilla to wrap his tail around Kong and pull him deep into the water, aiming to drown the Titan.

However, since Godzilla is shocked by deep charges, Kong is able to surface for air, thereby ending the conflict.

With no other choice, Nathan determines the gang should instead shut off the ships' power to fool Godzilla into believing he destroyed them and Kong was vanquished, which finally occurs successfully. Godzilla swam away from the devastated fleet, assuming he had triumphed, after he spied on it for a while. Realizing that Godzilla would show up again if they restart their ships, the crew changes course and instead flies Kong to the spot where Ghidorah was initially trapped in the Hollow Earth in Antarctica instead of their original intention. There, Jia tries to get Kong to follow him to his house, but he refuses.

Upon finding Bernie, Madison and Josh realize that he is Mark's daughter and he joins them in their investigation. The "eye" Bernie had previously indicated has gone from the Apex headquarters. The group mistakenly sealed and moved Skullcrawler eggs to Hong Kong through an underground conduit.

There, the three disembark and discover Apex's ultimate weapon "Mechagodzilla" a mechanical version of Godzilla operated by Dr. Ishiro Serizawa's son and Walter's main technological officer Ren Serizawa. As soon as Mechagodzilla is started, Walter releases a gigantic adult Skullcrawler designated "Number 10" into the room. The beast is on the point of attacking Madison, Josh, and Bernie when it is captured and stopped by Mechagodzilla, who uses a tremendous red energy beam to slice the Skullcrawler in two, enabling Madison, Josh, and Bernie to take cover in a tiny hatch. The test, however, is cut short as the mecha shuts down shortly thereafter owing to power supply limits.

The plan of Walter to use the Hollow Earth's energy to defeat Mechagodzilla is then revealed. After seeing that Mechagodzilla is the true culprit, Madison discovers that Apex is attempting to replace the Titans with humans in order to take over as Earth's dominant species. Mechagodzilla's biological supercomputer and cockpit was acquired by Apex from Alan Jonah five years ago after it was bitten off by Godzilla during his battle with Ghidorah and is now a skull that Madison and the others stumble upon while trying to find an exit. Ren is sitting inside the severed head of Ghidorah.

Kong and Nathan's crew discover an ecology that is identical to that of Skull Island within the Hollow Earth. They are assaulted by a pair of Warbats while traversing the countryside, with one of the Warbats destroying one of the HEAVs in the process. Kong was able to rescue the party by killing the first Warbat and swinging its carcass onto the second Warbat, knocking it out cold. However, the beast recovers and constricts itself around Kong, saving him from certain death. In order for the Warbat to suffocate Kong, the creature is hit by missiles fired by Nathan's squad from their HEAV, allowing Kong to break free and savagely thrash the monster to death before feeding on the Warbat's corpse by consuming its intestines.

Kong and Nathan's squad then begin their quest, finally arriving at a massive stone temple that belonged to Kong's forefathers. They discover remnants of an old struggle between Kong's and Godzilla's races as they explore the inside, and Kong discovers an ancient axe crafted from a dorsal plate of a dead member of Godzilla's species before settling upon a massive throne. Kong discovers that the same power source that Nathan's team needs to increase Mechagodzilla's power supply can also recharge Kong's axe. Despite Ilene's protests that Apex cannot just grab the discovery of the century, Maia and the Apex crew utilize spider-like drones to collect the power source and transport it back to their Hong Kong headquarters. Maia orders her soldiers to fire at Nathan's crew, but Kong screams passionately in defense. Meanwhile, Mechagodzilla sends a signal to Godzilla, who detects the machine's activation and rushes towards Hong Kong.

There, Godzilla finds his way into the heart of the city and, recognizing Kong's presence in the Hollow Earth, uses his atomic breath to bore a tunnel through the environment, causing the temple to collapse. While Kong and Nathan's team fight off a flock of Hellhawks, Maia and her team attempt to flee in their HEAV, only for Kong to grab it on their way out and, despite Maia's attempts to shoot him in order to escape, he instantly crushes the aircraft in his hand after peeking inside to make sure Jia, Ilene, and Nathan aren't in there, killing Maia and her personnel inside.

Hearing Godzilla's roar as he issues him with another challenge, Kong accepts and proceeds to make his way through the hole created by Godzilla's atomic breath to Hong Kong with his axe in hand while Ilene, Nathan and Jia follow him in their HEAV. Upon arriving in Hong Kong and confronting Godzilla, Kong fights him again, this time gaining the upper hand against the Titan to the point he shoves his axe down Godzilla's throat to stop him firing his atomic breath. Kong sees that his axe can not only block Godzilla's atomic breath, but can also absorb the blast and injures the Titan in the thigh with his weapon, though Godzilla removes the axe and throws it away. After using the buildings of Hong Kong and his superior agility to dodge and evade Godzilla's attacks, Kong retrieves his axe before bringing his now charged-up weapon down on Godzilla, creating an explosion that knocks both Titans back, making Nathan believe that Kong has won the second round.

Walter orders Ren to send Mechagodzilla back to Apex headquarters to kill Godzilla. Despite Ren's instructions not to utilize the new Hollow Earth energy source without testing, the mecha is turned on. Bernie, Madison, and Josh are also captured by the security personnel and brought before Walter. Madison accuses Walter of admitting responsibility for allowing mankind to face Godzilla and the Titans, but Walter denies stirring Godzilla's war and causing the entire disaster.

Due to the impact of both the energy source and Ghidorah's brain networks, which Walter is unaware of while monologuing about his invention, the robot Mechagodzilla goes berserk, murdering Walter with a sweep of its palm and electrocuting Ren. Because of Ghidorah's brainwashing, the newly mutated Mechagodzilla escapes the Apex facility under Victoria Peak Mountain and destroys the city before Godzilla has a chance to deal with it in person. The two monsters quickly come face to face, and Mechagodzilla unleashes a volley of missiles at Godzilla before the fight begins.

Madison seeks aid from Mark, as Josh and Bernie try to use remote control to stop the renegade robot. Godzilla and Mechagodzilla battle, with Godzilla getting the upper hand and burning him. While Mechagodzilla continues to batter Godzilla, the three approach an unconscious Kong, where Jia notes that his pulse is weakening as they approach him. Because the HEAVs are incapable of producing a large enough charge to restart Kong's heart, Nathan recalls Maia's earlier comment about the HEAVs producing enough energy to power Las Vegas for a week, and he flies the final HEAV onto Kong's chest and sets it to self-destruct, detonating the craft and unleashing a massive electrical charge that instantly revives Kong.

After Kong awakens, he witnesses the battle between Godzilla and Mechagodzilla before meeting up with Jia, who tries to convince Kong that Godzilla isn't really his enemy. Though Kong doesn't believe her at first as he continues to watch Godzilla being overwhelmed by Mechagodzilla, Jia reveals the truth to him that the robot is the "real" enemy, not Godzilla. After a moment, Kong finally accepts and puts aside his grudge before heading into battle to help Godzilla while fixing his dislocated arm.

As Mechagodzilla prepares to fire its red energy beam down Godzilla's throat, Kong leaps onto the robot and redirects the beam into the air, saving Godzilla's life in the process. Realizing that Kong saved his life and sensing an ally in him upon seeing that he is not an enemy, Godzilla helps Kong fight against Mechagodzilla.

After seeing Kong holding his axe, Godzilla charges it by blasting it with his atomic breath. This allows Kong to dismantle Mechagodzilla from head to toe and then sit down to relax after raising his trophy and letting out a great shout of victory.

In the aftermath, Nathan, Ilene and Jia sit together among the debris while Madison reunites with Mark and introduces him to Josh and Bernie, who is delighted to see Mark and invites him onto his podcast to talk about the Monarch facility in Roswell. Godzilla appears and interrupts their moment. The Titan grabs his axe and gets ready to fight again. However, Godzilla doesn't attack and merely stares Kong down. Understanding that their true enemy has been defeated, Kong lowers his axe, putting an end to the feud between his kind and Godzilla's. Now that they are no longer rivals, Godzilla and Kong regard each other as equals before Godzilla returns to the sea peacefully as Kong and all the gathered humans watch.
